Used Launch to see what's going on with this V6 (merc) engined common rail car. There's a red warning lamp that's a square box shape, with a vertical line either side of what appears to be a high voltage symbol. At 40mph, theres a noticable miss, and loss of power. Anyone recognise this code?

 Not much else to go on, other than the engine code is 642.980

Try reading it with EOBD/OBD2.

P2015 intake manifold runner position sensor range/performance

Can I take it that this engine has swirl flaps in the inlet manifold?
Can anyone explain why the driveability fault only occurs at 40mph?

Probably because the engine-ecu is changing the position and then gets a faulty reading from the feedback sensor.
